Register for Gene Expression and Network Visualization using Cytoscape

This workshop offers an introduction to analyze and visualize the gene expression data through network-based approaches. Participants will learn how to upload gene lists to public protein interaction resources such as STRING DB to retrieve relevant interaction networks and import them to Cytoscape. Then the attendees will explore methods for analyzing gene ontology terms and biological pathways within the context of the network. The workshop utilizes the free, user-friendly Cytoscape software, which features a graphical, point-and-click interface suitable for researchers at any experience level.

Target Audience: Experimental biologists seeking to learn how to visualize the data generated through experiments or retrieved from a publication or a repository such as GEO. The software covered in the workshop operates through a user-friendly, point-and-click graphical user interface, so neither computer programming experience nor familiarity with command line interface is required.

Upon completing this class, you should be able to:
  • Upload gene lists to public protein interaction databases (e.g., STRING DB) and retrieve interaction networks relevant to their data.
  • Import and visualize these networks in Cytoscape, mapping gene expression values to network nodes using customizable visual styles.
  • Analyze and interpret functional associations such as gene ontology enrichment and biological pathways witin the network context.
  • Utilize various apps and apply network layouts to highlight biologically meaningful patterns in their data.
  • Export publication-ready network visualizations and results for further analysis or sharing
