This special workshop will replace the workshops on Pathway Analysis Tools originally scheduled for 1-3 pm on 11/5/2014 and 11/12/2014.

9-9:15 am:

  • What is IPA?
  • Why use IPA?
  • Ingenuity Knowledge Base

9:45-10:45 am:
Use the Search & Explore interface to access IPA’s Knowledge Base for deep investigation of any gene, protein, or metabolite and how to further refine gene sets isolated from large-scale data analyses.

  • Search for a Gene/Chemical/function and drug
  • Use Build and Overlay tools to construct pathways based on published experimental evidence
  • Performing an Advanced Search: Limiting results to a molecule type, family or subcellular location
  • Add molecules from search results to a pathway
  • Use the MAP tool to run in silico simulation based on your curated Knowledge Base relationships

10:45-11:45 am:
Using an example gene expression dataset the basic to intermediate IPA functionalities will be covered.

  • Upload single and multiple observation datasets
  • Find and interpret the direction and biological effect of your expression data
  • Find and interpret the most relevant canonical pathways and predict pathways effects
  • Identify predicted upstream regulators (transcription factors, miRNA, receptors, drugs, etc.)
  • Understand the basics of the Network generation algorithm and how to interpret the network result
  • Understand Regular Effects
